The core facility bioinformatics is pleased to introduce the new researcher Moritz Hess starting on November 3. The Bium(MZ) cordially welcomes him!

Publication   (September 15, 2014)


In collaboration with A. Schwarz et al. the Core Facility Bioinformatics published a paper in Molecular & Cellular Proteomics presenting the research on A systems level analysis reveals transcriptomic and proteomic complexity in Ixodes ricinus midgut and salivary glands during early attachment and feeding.


Upcoming Talks   (August 18, 2014)


Dr. Johanna Mazur and Aslihan Gerhold-Ay will both give a talk on August 27, 2014 at the ISCB 2014 in Vienna. Dr. Mazur will present her work Combining gene expression measurements from different platforms with a simultaneous boosting approach and Aslihan Gerhold-Ay will introduce her research on Optimal Mapping of Methylation and RNA-Seq Data with Prediction Performance as a Measure for Optimality.


Upcoming Workshop "Planung und Analyse von NGS-basierten Studien"   (March 27, 2014)


The Core Facility Bioinformatics invites you to a workshop on May 26, 2014 from 10 am to 5 pm, taking place in the Kurssaal in the IMBEI (building 902).
The workshop consists of two parts. In the first part, in the morning session, a general introduction into experimental design for RNA-Seq and ChIP-Seq data will be given. Important points concerning the performance of experiments will be discussed for the purpose of obtaining excellent results at the end of the analysis pipeline.
The afternoon session will start with a general introduction into R and RStudio. Together with the software plattform Bioconductor, the statistical language R offers numerous possibilities to analyze high-dimensional data. Finally, the participants will be guided to perform a case study for the analysis of RNA-Seq data.

Upcoming Tutorial "Statistical Workflows for Sequencing Data"  
(February 21, 2014)


Dr. Johanna Mazur and Aslihan Gerhold-Ay will give a hands-on tutorial at the workshop Statistical Computing 2014, July 20 - July 23, 2014, Reisensburg. The flyer to the workshop can be downloaded here. The tutorial will deal with analysis pipelines for RNA-Seq data as well as for ChIP-Seq data. A special focus will lay on methods for the statistical analysis of these data.


Upcoming Talk   (January 7, 2014)


Dr. Johanna Mazur will give a talk in the seminar at the Institute of Computational Biology at the Helmholtz Zentrum München with the title "RNA-Seq Data: From Statistical Analysis to Experimental Design". This talk is scheduled for January 20, 2014.


Start of our Ingenuity rental model   (June 28, 2013)


The Core Facility Bioinformatics offers an Ingenuity rental model as further service to researchers at the University Medical Center and the Johannes Gutenberg University Mainz. Per institute one person is allowed to rent one license for two weeks. To rent one Ingenuity license, this person has to fill and sign an application form. This application form has to be sent to Ute Lintelmann, who is responsible for the coordination of our Ingenuity rental model. Farewell and Welcome of Team Members at the Bium(MZ)   (April 1, 2013)


By March 31, the core facility bioinformatics had to say goodbye to the co-head Prof. Dr. Dr. Andreas Teufel and the researcher Timo Itzel. The Bium(MZ) wishes both of them a good start and all the best at the University Hospital Regensburg!

Lunch-Meeting "Die MiSeq-Plattform: Messung, Auswertung und Workflows"   (March 28, 2013)


The Core Facility Bioinformatics invites you to a lunch meeting on April 25, 2013 at 12 p.m., taking place in the Sitzungssaal (first floor) in the IMBEI building (building 902). Together with invited speakers from Illumina and CLC bio, an overview of the MiSeq platform will be given. And we will present, how the Core Facility Bioinformatics supports researchers working with the MiSeq platform at the Medical Center of the Johannes Gutenberg University with their projects.

Bevorstehender Kurs "Planung und Analyse von NGS-basierten Studien"   (27. März 2014)


Am 26. Mai 2014 von 10 - 17 Uhr bietet die Core Facility Bioinformatik im Kurssaal am IMBEI einen Kurs zur Planung und Auswertung von NGS-basierten Studien für Mediziner und Biologen an, um einen Einblick in gute Experimentplanung und bioinformatische Analyse von Next-Generation-Sequencing-Daten zu geben.
Im Ersten Teil der Veranstaltung wird neben einer allgemeinen Einführung in RNA-Seq- und ChIP-Seq-Daten darauf eingegangen werden, welche Punkte bei der Experimentplanung zu berücksichtigen sind, um am Ende der Auswertungspipeline gute Ergebnisse zu erhalten.
Der Nachmittag startet mit einer Einführung in die Benutzung von R und RStudio. Die statistische Umgebung R bietet in Kombination mit der Plattform Bioconductor zahlreiche Möglichkeiten, hochdimensionale Daten optimal auszuwerten. In einer abschließenden Fallstudie zur RNA-Seq-Datenauswertung haben die Teilnehmer die Möglichkeit, unter Anleitung eine Analyse von NGS-Daten durchzuführen.

Der Flyer zu dem Workshop kann hier heruntergeladen werden. Inhalt des Tutoriums werden Analyseworkflows für RNA-Seq- und ChIP-Seq-Daten sein. Ein besonderer Schwerpunkt wird dabei auf die statistische Analyse dieser Daten gelegt werden.

Lecture: "Microarray-Auswertung im Zusammenspiel mit der Bium(MZ)"   (August 31, 2012)


The Core Facility Bioinformatics is giving a lecture on "Microarray-Auswertung im Zusammenspiel mit der Bium(MZ)" on August 31, 2012. You can download the script (in German) here.
The lecture gives a short introduction to R and Bioconductor and presents RStudio as a beautiful graphical user interface for the handling of data and code in R and Bioconductor. Furthermore, the lecture offers an exemplary statistical analysis of Affymetrix microarray data.
